Animating Scanned Images

I want to make an animation using hand drawn images.  The problem is I have traced one image after another, so inevitably they will need to be lined up manually once scanned.  Is there a way that after I scan each individual image and make a timeline, I can align the images easily?  Would I be able to onionskin all of it temporarily?

    Temporarily set opacity to a low value and use blending modes like multiply that only retains the dark lines, align, then set back to whatever you need and spread your drawings in time using the Sequence Layers keyframe assistant...

    You might want to align them in Photoshop at the correct res and then go to File - Scripts - Export Layers to Files.  Then import them into AE as an image sequence.  If you're interested, check out my new blog.  There are several tutorials that talk about doing hand-drawn animation in Photoshop and After Effects:  http://benmarkus.wordpress.com/
