The transcoding process consistently fails at the 50% mark. Then the transcode window begin flashing. This was working before with no problems. Any suggestions as to what may cause it?

What version of Encore? (look at help about; the Encore in CS5.5 is 5.1; I'm curious as to whether Encore 5.1 has any updates - I am Encore with CS5).
Using dynamic link or an imported file?
And are you doing the transcode with AME or Encore? And using Transcode Now or during build.
So open Encore, create a new project, and dynamic link from there (File -> Adobe Dynamic Link -> Import Premiere Pro Sequence.
If that doesn't work, export your file from PR (using export or queue to AME) as MPEG2-DVD and import that to a new Encore project. Does that work?
You may have a problem in the PR sequence (bad clip etc).
FYI, open Encore and look at Help -> About Adobe Encore, and then look at the version number. It should be something like 5.1.xxxxx. There have been no updates since CS5.5 came out. The 5.5.2 you are listing is the version of Premiere. I don't think this has anything to do with your issue, it is just good to track versions.

I'm having the same problem in Encore 5.1 When I send a project or even a single clip via dynamic link, the preparing transcode screen will load up to 50% and then will start flashing. It won't load any further than 50% and will continue to flash until I exit the program using task manager. For the time being I'm using another computer with CS4 until I can resolve this issue.
I also tried to import an encoded MPEG-2 file and when it prepare transcode screen reached around 80%, the information box flashed alternating with the entire Encore desktop.
