I am haveing a rectangle that covers the bottom of my display "fly in from the right". Why does the rectangle always start from the middle of the display and move to the right and not from off the display and move to the right.
Can you show us a screenshot of where the rectangle is positioned on your slide in Edit mode in Captivate?
If your rectangle is shown in the middle of the slide then that's what Captivate will regard as it's starting point. You may be accustomed to other apps such as PPT which show the starting point differently.

Can you check the motion path? When the rectangle is selected and Effect applied, you'll see a small number 1 bottom right, click on that number and you'll see the motion path. Normally, for Fly In, the end location is the present location on the stage, you'll see an arrow at the center point of the rectangle. The start point should be off the stage, but you can change both start and end points by dragging.

If you look very carefully in the bottom right corner of the top red rectange in your screenshot you can see a small square with the number 1 in it. In edit mode with the Effects panel active, you can click on this little square and then you will see the moton path with an arrow at one end that helps you to configure how the movement will work.
From what you said you wanted to happen, your motion path arrow end should point to the middle of this top rectange, with the other end of the motion path sitting outside and below the edit area.
