I'm currently on the CS5.5 subscription program and have very little disk space on my computer. If I download CS6 will it still work if I uninstall CS5.5.

Did you receive an e-mail telling you to upgrade? I would wait to be notified that your subscription has been upgraded first.

Yes although it will do so as part of the uninstall process by default.
