I just got a warning or error message I've never seen before. It says "the file xxx.ai was generated by a newer version of Illustrator. Would you like to import this file? Some data loss may occur."
I made the ai in Illustrator cs6, and was opening it in cs6 when this occured. Anyone get this? When I did choose to open it, it looked like everything was there, but all my layers were gone (everything was now on an unnamed Layer 1)
Illustrator CS6 v16.0.0
Mac osX 10.7.4

I'm no expert on this type of thing when it comes to file conflicts with Illy but I know that Adobe issued updates to CS6 applications so I think the latest Illustrator version is something like x.0.1 instead of x.0.0 . Also it could be that the file was done on Windows.
HOWEVER, since you said YOU authored the files I am a bit perplexed. Did you author on the same computer. Did you reinstall the Creative Suite or Adobe Illustrator? Have there been any changes or installations made to your system?
THe "Adobe Application Manager" says all my stuff is up to date... You have v16.0.1? It's part of CS6's Master Collection, Mac. This file was made on the same machine I tried to open it on.
Anyway, I quit Illustrator and opened that file again and it was ok (should have done that first!). But here's a screenshot of the error for future searchers:
You're right even on my Windows system AI was not one of the applications that was updated to x.0.1 . It's still 16.0.0 . I just checked the About Box of the application. Hmmm I wonder if you use the 32-bit version and 64-bit version and if trying to open one file from one of the versions in the other version causes that message to occur. I am not even certain Mac differentiates AI between 64-bit and 32-bit the way Windows does.
FYI the updates did include AI CS6 but the updates are for infrastructure and I would say they are are about share components and the like which would probably effect security and performance but it is not a bug fix update.
The only apps that do have a .0.1 release is Adobe Media Encoder, Prelude, PremierePro and SpeedGrade.
Thanks for that info Wade. I have recently done a reinstallation of CS6 to narrow down a problem I was having with one of the applications and my infrastructure updates need to be put back into place by the updater. I'm glad you are validating my memory though about there having been some sort of update. I didn't know exactly what an infrastructure update entailed though.
