After a Stop has been hit you can do whatever and then click the Play-button to resume the Action.

Edit: Unless you have messed about in the Actions Panel that is.

And let me add that the title »Photoshop query« leaves something to be desired with regard to signifying the content of the query.

Pretty much any Action step can be made interactive by clicking the second box from the left next to the actions step to enable the little "dialog" icon.
