Hello,
I recently installed Premiere Pro CS6 in my PC. Then after I set up dual monitor in the Preference, the screens of both the monitor started to flicker until I stop the playback. Previously I used same hardware with CS5 but there were no problem.

I have attached the screenshots of msinfo32 and my graphics drive info.
Before you do anything else, get better monitors with a higher resolution, 768 vertical resolution is below minimum specs.
Step 1: update your video driver.
Step 2: clean up your C: drive.
If this still does not solve the issue, reformat your boot disk and remove all partitions, make a clean install of everything and try again.
If you still have problems, get a decent system. This one is so marginal, and on some aspects below minimum, that you will never have a nice editing experience. It is way too slow. Around 60 - 80 times slower than a fast system. Consider a fast system needing 15 minutes to export a timeline, yours would need a whopping 1050 minutes approximately, that is nearly 18 hours..
A. I freed my C Drive to 130 GB

One strange thing I noticed is that, when the video is being played in both the monitors, if i drag a portion of window in the secondary montor the flickering is stopped. I know this is not a solution, but its very unnatural.

No, it is not. You are using a version from 2011, you should be using the version from June 2012 or even July 2012. Check the AMD website.
Unless you like to work in the blind because you can not see esstential parts of the user interface, get better monitors. You can port them to a new and much needed better system.
I just found a temporary solution to this flickering problem by uninstalling my video card driver. I'm looking forward for a reply from Harm Millaard
Have a look at the Benchmark Results and select Laptops from the Computer Type. It will show you around 60 different laptops.

I have the same problem on an ATI HD 6870. Uninstalling my graphics driver stopped the flickering but I don't feel great about it.
Ideally your graphics driver helps things perform better. I am currently installing older versions of the catalyst software to see where it starts to work again. let me know if you've found a true solution.
