I have a flash game that has numerous short (1 to 15 second) videos that are posted to my site. There are some that may go to 30 seconds, but not many. I would like to make this game playable on iphones etc. I found Google swiffy, and tried to export the game as a html5. It worked, but doesn't play the videos. I have played the video using NetStream. Is there some kind of coding, or different program to make this work? I thought about embeding each video in a movie clip but if I did would I still be able to use cue points?

I'm afraid that now you will learn the real differences between what Flash has to offer (advanced video interactivity) and the alternatives, like HTML5. There is a vast difference, and HTML5 is a far cry from Flash.
You can convert the video to m4v format (the iProducts version of the mp4) and display in the iPhone using the JWPlayer (for one quick example):
use QuickTime Pro to do the conversion....
but of course there is no interactivity.
As for a final solution... afraid I come up short.
