Using the number on the original CS3 packaging. Serial number has been typed and retyped several times.
The numbers are entered correctly, yet every time it tells me the number is invalid.

However , if in your case this doesn't work then Run the Cleaner tool and then check.
Uninstalled and ran the cleaner.
Tried to install the upgrade, got the same invalid number dialog box.
Reinstalled CS3 from original disc. Note that it did not require a password to launch. All my prefs, workspaces and presets are gone. Tried to install upgrade, got the same invalid number dialog box.
How can I get my prefs back in CS3? They would be in my Mac's time Machine back up, but I don't know which files to grab or where to put them.

What Update ? of which version ?What is the exact error message ?
I own PS CS3E. I just purchased the upgrade to CS6.
The message: "The serial number you entered is invalid. Please try again. If the problem persists contact customer support."
I find it odd that I didn't have to enter the serial number when I reinstalled and relaunched CS3. Is this normal or indicative of a problem with my serial number or copy of CS3? This copy of CS3 was purchased years ago through an online retailer, when it was the latest version.
You should have mentioned these details in OP , I thought you have installation issue with the CS3 but you are actually installing Cs6 , and there is no details in OP of this.
Now , When you install the upgrade (in your case CS6) then a check happen wherein it authenticate that you acutally own a old version of software and have a bought a genuine upgrade , not fooling Adobe.
This authentication process start after you enter upgrade (cs6) serial number.
In this process , it first check your computer for older version if unable to find then ask for the old version serial number.(cs3)
Sometime , the serial number doesn't get accepted and give you error message 'Serial number is not for Qualifying version" wherein you should follow http://helpx.adobe.com/creative-suite/kb/error-serial-number-qualifyin g-product.html and contact Tech support for Unlocking.

I was using the CS3 serial number for the upgrade.
Based your last message I looked at my junk mail folder and found a message from Adobe with a NEW serial number for the CS6 download.
Adobe gave me no warning that there would be a new serial number coming via e-mail so I did not know to look for it in my junkmail folder.
I think it will work fine now. I'll let you know soon.
