Hello,
I select several overlapping vectors shapes and click merge in the pathfinder to merge them but often some parts fail to merge.
How can I avoid this? Why does it work sometimes and not others? Is there something I should do before clicking on merge?

If your paths don't overlap, or if they are very close but dont touch, it might not work. Also, don't forget that merge works on the fill, not on the stroke. You might ant to outline it first

This one will require you to send us a file, i can see no obvious difference, except if you didn't click on the right pathfinder tool…
By the way, which version of Ai ? above Cs5, you should try to play with the shape builder tool.

Ok, this one was tricky.
First thing, the tool :
it seems you're using this tool (don't have the english name) when the top left should be better and works.
Now, what's wront in your file : if i give a stroke value, the top one has a stroke brush attached to it.
I could spot a complex appearance in the layers panel,
but didn't see it before giving a 1pt stroke color, where it became obvious :

first, spot them in the layers panel, they have a gry dot instead of an empty circle.
Then find the appearance panel where you can see what's applied to the fill or stroke. Here you couldn't see it because… well there was no stroke…
So change the stroke and check the differences.
But Monika's answer is good (and she knows the words) : you didn't use Merge (or Unite) but Trim.
