Logo Transparency Issue When Exporting PDF

Hello. Whenever I export a pdf for print (PDF X-1A) my logo appears transparent. You can see the photo through the logo. I have tried placing both the native AI file and an EPS file and both do the same thing. The native logo file doesn't have any transparency effects applied and is at 100%.

 

I also want to note that we have been using these same logo files for years and haven't had any issues until CS6.

 

Does anyone have any idea why this is happening?
