I have a FM book with several chapters that contain 13 conditional tags in each chapter. About once a month, the book crashes and I get an internal FM error and I cannot use the FM book again and must recreate.
Is there a limit to the number of conditional tags allowed in a book or file?

Based on this report:

it appears that CC tags would be sharing a data structure with other FM objects that has a limit of 16 777 216 entries.
And that was at FM5.5.
I'm going to guess this isn't your problem.
Have you tried a MIF wash?
What version and subversion of FM?
What platform?
32 or 64-bit?

Your version of FM may have that as a built-in function. I'm on 7.1 primarily, and don't know the menu path.
Historically, MIF wash meant: save the book, and the component files in MIF (latest version) to .mif files. Close them. Re-open the MIFs.
This forces FM to write the document files as correctly syntaxed mark-up, and eliminates potential instabilities like overlapping tags and binary garbage from other forms of document corruption.
