I want to apply it to a simple shape. But I can't. Clipping Paths sub-menu is greyed out. Why...?

so it's a simple rectangle, I want to effectively cut an arch into the bottom of it...

Clipping paths are used on images, not shapes. To modify your shape you can use the pen tool, or use the Pathfinder panel to add or subtract one shape to or from another.

Clipping Path is an initial technique commonly used to take out targeted object from its background. A great tool in Photoshop, “Photoshop Pen Tool” is used to create an outline around an object is called Clipping Path when its active.

Can I combine alpha transparency with a clipping path on the same image in InDesign?

    Cheers,

    James

Can I combine alpha transparency with a clipping path on the same image in InDesign?

When you invoke the Object > Clipping Path command in InDesign, it makes a path according to the basis you choose from the Type menu in the Clipping Path dialog. If the image already contained transparency via Photoshop layering, or an "alpha channel," that transparency, is of course, also preserved. So yes, you can have native transparency plus an InDesign-generated clipping path on the same image.
