When I make a collection from my original images say for a web gallery, The virtual copies that are in that collection then pop up in the folder where my original images are. Also is there a way to set the virtual copies as rating by selecting then as virtual copies so when I'm exporting the original files from its folder, I don't get
lee.jpeg, lee.jpeg2 in the export folder.

Are you saying that you make a collection which includes virtual copies ... and then Lightroom creates an actual copy in the folder where your originals are? That doesn't sound right ... are you doing an export of the virtual copies to the folder where the originals live?

You should be able to select the virtual copy in the grid view by clicking on the gray area around the thumbnail (not the thumbnail itself), and assign a star rating or other metadata to just that one virtual image.

Virtual copies and the "aliases" of the originals in a Collection are two different things. i.e. in a Collection you can have originals- via the alias method- as well as Virtual Copies, also via alias. Does that help clarify?
