Hmmm...that was an interesting idea....specifically I have a master folder and 250 subfolders. To initiate your idea I had to put one graphic within the master folder for it to find first. Then, it did NOT keep the folder/file structure...so, I ended up with 220 file001.eps versions first versus keeping the folder structure.
I have tried doing just a contact sheet in Photoshop but it wants to render/rasterize each eps just it freezes up my 2 gig of memory.
Any other ideas? -

If you are using photoshop, the eps has to be rendered before the contact sheet
can be saved. However, you can 'Place' the image into a contact sheet in
ContactSheetX and have it stored as a smart object in the sheet. You'll end up
with a bunch of fat psd files but it's the only thing I can think of to avoid
the rasterization step.

ContactSheetX is a script. And it shouldn't be a problem provided that you don't
want to put all 5000 on one sheet :)

Get rev 1.4b1 or more recent.
Make sure you set 'embedSmartObjects' on the Advanced panel. That will embed the
eps files into the sheets. Again, it may or may not help. I only added this
feature (retained embedding) because someone specifically needed it. It's not
all that useful for my day-to-day needs but may otherwise be useful.
