You may try this:
1. Release Compound Path,
2. Cut the leg with the Scissors and remove the amputated part,
3. Join the path
4. Make the Compound Path again.
It is generally better to upload an image, using the Camera icon.

I just tried the first step. I selected all, then released the compound path. The inner portion of the A completely filled in. I also don't really understand what you mean by amputate the leg. I thought I was trying to attach it... or am I just misunderstanding?
Can you tell I'm a IL n00b?

But there are still two rough spots I can't clean up no matter what I do. They're the two spots where the left leg joins the rest of the body.
Just saw the Camera icon. Doesn't look like that's working either. Does that work for .ai's?

The camera will work for this kind of file.

Left joint:
1. DirectSelect the Ancor Point and ClickDrag the upper handles so that it is flush with the lower handle (forming a straight line through the Anchor Point),
2. DirectSelect the neighbouring Ancor Point and ClickDrag the lower handle to shorten, keeping it flush with the upper handle,
3. Adjust the lengths in 1 and 2 until it looks right.
Right joint: This is a corner joint. How do you want to change it?
If you want a curvature on the leg part, you may:
1. Click the Ancor Point with the Convert Anchor Point Tool,
2. Direct Select it and drag out a handle (upwards).

Steve Fairbairn Apr 29, 2009 5:50 AM (in response to Jacob Bugge)Or clip your A into appropriate pieces, Make copies of all the bits so you don't lose anything, align them as you want and then use Pathfinder Unite to put things together again. Careful though, you may need to release compounds first.

These are the steps I took:
1.) Release compound path.
2.) Use scissor tool to cut left side of larger path where the left side of the leg intersected it.
3.) Delete part of larger path that was "under" the left "leg"
4.) Adjusted handle of left side of left "leg" to more closely follow the left side of the larger path
5.) Used JETJoin Nearest script to join the two closed paths
6.) Selected the large "A" shape and smaller "cut out" and reapplied the compound path.

First, thank you for the file. This looks great.
However, this is meant to be a glyph, and when I paste it into FontLab, FL says the font can't be saved because it has open paths. Also, it comes out looking like this (Highlighted glyph). Am I doing something wrong?

I think I understood what you mean. I did a select all, then went to Clipping Mask and released the path. I was then careful to only drag over the glyph itself, and pasted it into FL. Unfortunately, I'm getting the same result...
When I go back to Clipping Mask, only Make isn't greyed out now, so it doesn't appear there's any there now.
Am I doing this correctly?

just delete it, don't make more out of it then it is.
Just delete.

Ok, I did that now. I'm still getting the same result. Here's the current file. It doesn't look like there's anything wrong with it to my eye... of course, I don't have that educated an eye when it comes to IL.

There is still a clipping mask in the latest version; it can just be deleted.
However there is at least one ugliness which may cause issues:
The joining on the outside to the left of the bar is incorrect: instead of one Anchor Point there are two, and the segments pass each other resulting in two sharp points. Zoom in and shudder.
My suggestion in post #5 precludes accidental double Anchor Points.
