I'm not sure I've ever seen anyone post the same question. So it's possible you are the first to ask.
If Captivate doesn't seem to be retaining them for you, I can think of a different way to achieve it. Just create a small image containing a swatch of each custom color you want. Add that image to your library. Then when you need a specific color, you may select it from the library image.
You would also have the option to add the image to each library you work with.

I create an image with the colors I need, then when I need to change a color of something (e.g., text, line), I choose the image in the library to make it show up in the preview, then go to change the color and use the eyedropper tool to grab it from the preview.
The only problem I can see is that I'd have to make sure I remember to choose the image first before clicking on the item I want to change. Less work than typing the values over and over again!
