Is this FlexUnit 4 or FlexUnit .9? If 4, is this one of the beta releases, if so, which one?
If it is FlexUnit4, there is a known bug in the JIRA system, regarding runnign FU .9 test suites in succession.

Can you confirm you are on the latest beta?
FYI, I am having trouble opening your attachment, however, pre-beta 2 there was an issue where FU .9 tests would stop between test cases. It was related to the way timing worked at the end of a test in the FU1.swc
Post beta-2 there was another issue with the FU1 timing, but only between successive test suites. This issue can be worked around (for the moment) by just ensuring that only one master FU1 suite is run (in other words all of your other suites are in that one)
I haven't been able to open your attachment yet so I am not sure if either of these are your issue, but wanted to give you any info I had.
I downloaded the FlashBuilder 4 beta around a week or so ago. The build in the eclipse Flash Builder splash screen is 235740 and the plugin exe was flashbuilder4_b1_plugin_win_060109.exe.
By the looks of things this may well be a Beta 1?
FlexUnit4.swc is definitely being used but I am building against Flex v18.104.22.16855.
I've downloaded an unzipped my attachment and it seems to work fine for me. I zipped it using WinRar and I'm doing all my development on a windows XP machine. If there is an alternative archive format that you would prefer and an alternative archiving program that I could use then please let me know.
The archive is the example CI project with some more tests added that extend TestCase.

If you want to try something in the meantime, you can download the absolute latest FlexUnit4.swc from here and replace the one in your project. The latest one has some fixes for FU1 tests, so perhaps the issue is already resolved.

I think that could be it. I did try to build FlexUnit from SVN myself but ran into a problem "1008: Attribute Is Invalid" at the top of a number of files.
Anyway, that's another issue. I'll confirm that this is does 100% fix my problem tomorrow (I'm in the UK and it's 22:00) and mark your post as the answer.
