I don't have any problem creating or deleting folders in Homesite 5.5 but the process is a little clunky. To do the steps below you have to select the appropriate "Files" tab in the Resource Tab (F9). Once you are there, here are the steps that work for me:
To create a new folder:
1. In the folder tree in the upper box of the Files viewing pane, navigate to the folder in which you want to create the new folder
2. In the lower Files listing pane, right click and select "Create Folder." A new folder will appear in the top folder tree pane. Type the name you want and press enter and the new folder will be created (and the details pane will shift to that folder.
3. To delete a folder, in the upper folder tree pane, right click the target folder and click "Delete."

FWIW, I can also add or remove folders from the upper pane of the Resource Tab when I am in "Project View" (Project tab sleceted at the bottom of the Resource Tab). Is it possible that your installation has become corrupted and perhas you need to reinstall?

I'm thinking it is a permissions thing. Homesite is very touchy about that.
I had our System Administrator log in and for her, she could right click on a folder and see "Delete from project".
But when I log back in, I don't see those options...
Yuck.
