I've looked at the file. When you hover the cursor over the link locations you'll see it says "XML structure element, not in layout" so I opened the sturcture pane (View > Structure > Show Structure). I know absolutely nothing about XML, but by process of elimantion I was able to determine the links are all in the same "Chapter" tag I've ciercle inthe screen grab. Either delete the tag or edit the XML.
