You can install both versions without problems. They coexist quite happily and do not interfere.

For the allocation of your HDD's, I would strongly recommend that your OS, programs (all versions of PrPro) and probably your Page File be on C:\. With only one more HDD (2 - 3 more would be better), then locate your media, your Project Files (PRPROJ's) and your Scratch Disks set to "Same As Project" on your D:\. Your Export files will go there too. Separate your OS/Programs from your Projects. In a perfect world, you'd have a separate, physical HDD for media, and one for Exports.
When you set up your Projects, create a unique folder (or sub-folder) for each Project. That will make life much easier later on.
For me, I do a "client" folder and each of their Projects is below, with Scratch Disks set to "Same As Project."

But your USB drive is maybe OK for backups, but not for editing. Get at least 1 but possibly 2 internal 7200 RPM SATA disks.

I strongly agree with Harm on the additional internal HDD's. USB's are fine for archiving and storing media (Copy those over to the internal, before you Import), but horribly deficient for editing.
Now, if you cannot add physical HDD's (remember, no partitions!), then FW-800's will work, but eSATA's would be even better. I would not waste my time with FW-400's, as they are not THAT much faster than USB's.

For backing up, a good USB external should be perfectly fine. Where they fall very short is when one tries to edit to/from them. First, they are horribly slow, and second can suffer from read/write errors, especially the dreaded Delayed Write Failure. This can cost one data. My suspicion is that the computer is trying to transfer more data (in both directions), than the connection can provide, and it becomes a bottleneck, with the OS getting too far ahead of the drive. FW-400's did not seem to suffer from this issue, but were not much faster. FW-800's have served me well for some years, and eSATA's will be nearly as good as having more internal HDD's. Note: you will probably have to look into a controller card for either FW-800's (IEEE-1394b), or for eSATA.
