how to upload multiple files, and set file path for html links

I have a ppt with links to html files. When publishing the files through breeze presenter, the files that the links reference aren't published as well. As a matter of fact, when publishing locally the breeze presentation also doesn't link to the local file. The default path is the path where I installed breeze presenter instead of where the presentation is. ARRGGGG.
Articualte will publish the files, and get the file path right. see this example. Skip down to slide 8 and click any reference link.

In breeze manager I can only upload one file at a time. I have over a hundred files to upload. Is there a way to upload many files, and insure that the right path is set?

Have you tried uploading them in a zip file?
