Those look like .eps files generated by one of the math plugins. I have no experience with those, but recall reading other posts here about changing the font in the plugin. It might also be worthwhile changing the format to something other than .eps. If you have Illustrator and they open OK there, I'd resave as native .ai or as PDF and use that instead of the .eps.

Yes i'm using the same settings for all the versions. In Acrobat 9 version it is looking fine. But if i'm viewing in lower versions it looks like fonts are corrupted.
If I'm opening that in Illustrator, it is ok. And also it is fine when i'm converting the .eps file directly into PDF format. However problem occurs only in the CS4 version..

If making a PDF directly from the .eps is working, I would recommend doing that and placing the PDF instead. ID has much better ability to work with placed PDF than .eps.

I can't tell you why there is a problem, but my guess would be that there is something in the program that is making the original .eps or the font in use that is not embedding correctly, and that the code for interpreting the file has changed in CS4 so whatever the base problem might be, ID is no longer able to see the correct glyph. I don't think there is anything inside InDesign that you can do to fix this directly.
I think I mentioned earlier that there were other threads about working with equations from MathType and InMath and how other users have worked around similar problems. Do you equtions come from one of these programs? Have you looked at any of these other threads?
