It has happened to me more than once, and happened persistently in the case that occasioned starting this thread. However, when I created a new, simple document just now, and tested it in InDesign CS4 and CS5 on the Mac, the results were the same whether I did copy and paste into, or cut and paste into. The object remained in the same relative position on the page spread, which is what I wanted.
Something seems to be causing an issue in the particular document I am working on.
I have not tried trashing the prefs yet, because it is a big pain to recreate them. And now that it seems to be a document-specific problem (bug?), I am not sure that trashing the prefs would help.

As far as the prefs go, I stongly advise everyone to make a backup set so they can replace them easily without losing anything. See Replace Your Preferences for the locations of the files that need to be backed up. Obviousl;y there is not point, however, in backing up a set of prefs that is possibly corrupt, so do it the next time you replace them.
