alignment and cropping of photos in preparation for animation composition

I have a sequence of photographs with identical backgrounds but changes taking place in the foreground.  The perspectives of the backgrounds changes slightly from photo to photo because the camera was hand-held and not on a tripod.  I need to align the backgrounds of the photos -involving slight rotations and linear adjustments- so that I can compose them as frames of an animation.  I need to (1) use one photo as a template that doesn't change and then  superimpose a semi-transparent layer over it; (2) "place" a second photo in that layer -which photo then becomes semi-transparent- and align the background image of the second photo with that of the first (involving the aforementioned rotational and linear motions); (3) crop the boundry edges of the second photo to those of the first; (4) "save" the cropped second photo as an image apart from the layered composition and restored to its original opacity; then (5) delete the second layer, keeping the template photo, and repeat the task with the next photo in the sequence.  It's step 4 that I can't figure out how to accomplish.  Does anyone have any experience with such an application they'd like to share?
