But if you want different layer comps of the image to appear on different layers you will need three instances of the file in your Indesign file.
I think we’ll be able o better understand your question if you tell us what you want without assuming anything about how to get there first.

I was hoping for a way to have an image with 3 layers in it that will go on 3 layers of indesign file without 3 copies of the image having to be in the indesign file.

People ask for this from time to time, and you can add your voice at Adobe - Feature Request/Bug Report Form , but don't hold your breath waiting. I would expect finding a way to break up a link inside ID would be difficult in the extreme, maybe impossible.
