Encore has a very limited set of file formats, that it can accept and work with. Stanley has linked to the list of those.
Depending on what the exact format is, one might be able to use Adobe Media Encoder to do the conversion, or perhaps one will need to use another progarm. Read over Stanley's list, and go with the ideal formats. You mentioned WMV and that is not even close to ideal. Follow the list. Remember, Encore is an authoring progarm, and is not an editing, or conversion progarm. Feed it what it likes best, and you will have fewer issues.
