We actually don't even know where TimesNewRoman comes from - I suspect it's in one of the numerous linked pdf files. But then the dialog should state which files they come from.

turn it on: then edit profiles, text > check font missing.
then see what pages the preflight shows as errors and click on the page number to jump to the problem

To: Mike, if so edit the file (in Illy), see what font is missing, if you havent got the font you will have to install it: then convert the text to outlines.

we didn't link eps files, just lots of pdf files

If he installs the font, it will no longer be missing (and we're not really talking about a missing font, it's "incomplete.") I can't see how this would be a restricted font problem, either, since restricted fonts won't embed and would show as missing.
My thought is that perhaps ID sees embedded subsets differently in .eps and PDF.

Are all of these PDFs from in-house? Do you know what's nested inside them or how they were produced?
I'm inclined to try exporting a press quality PDF and run that through Preflight to see what jumps.

Yes I know it's not perfect but we have to deal with (inhouse) clients who literally work on those files around the clock.
So we usually pdf the files (with Acrobat) and place them.
What's irking me is that I don't see the warning on my machine where I have the same fonts installed.
And I still don't know what would actually happen If I print the finalized document (the final pdf does have all the fonts except Times New Roman embedded).

Acrobat 9 Pro, via the print function (not the add-in).
Normally we use the High Quality Print profile (since we don't want any automatic RGB-CMYK conversion to happen just then).
