Not knowing how WebHelp search is supposed to work likely hobbles me here; however, I was expecting to be able to input a search term, click a button, and get results. Such is not the case in either Firefox 8.0 or IE 8.06. (I am running an updated version of Windows XP, btw.)
In the case of Firefox, clicking the "Search" button only yields a seemingly endless list of words:
and IE, same thing (no search field):
Although I am not required to have the help system work in Chrome, the search field does appear, but is inoperable (as is everything else--no Contents, either):

When you examine the Single Source Layout recipe options, click the Navigation section on the left side of the dialog and examine the settings on the right side.
By chance do you have "Pure HTML" selected? If so, change to DHTML > Pure HTML and generate again.
