I think my question may not be clear, so let me refine it.
Infact, my plugin is persisting data on document and it's pageitem. All persistent implementation and enclosing boss classes are inside the IgnoreTags resource.
But I am getting this warning dialog only when I try to open a InDesign document created previously with my plugin loaded and I had performed "copy-paste" of page-item on it. Also while creating that doc my plugin functionality hadn't started.
Any advice for this mis-behaviour will be of great help.
When we had some custom text attributes going wrong we could see them in the INX file.
It might give you a clue to what is going wrong.
Adornments also store their class ID.
This is correct.
You have used the document that was created with old Plug-in that didn't have ignoreTags resource.
The document maintains the information on Plug-in which cannot be ignored.
If you want to suppress alert, you need to set document to ignore plugin.

I will look into in text adorment related classes.
But one thing I like to mention ie. I am getting this Missing plugin warning only when I do copy-paste (duplication of Page-item).
And also copy-paste of not only text frame but of any page items.
