Usually one chooses a folder that has the images in it, not the individual images inside the folder.

Are these files being pulled off the camera or in any other way interacting with Canon software before attempting to convert them to DNG?

Testing with my own 5D Mark III file, I was able to successfully convert to DNG, so the issue is likely caused by something going on in your files. Which is why I asked about them being touched by other software, which may have changed the files and make them unconvertable in the eyes of the DNG converter.

Test with the new 7.1 DNG converter:

Mac: http://www.adobe.com/support/downloads/detail.jsp?ftpID=5388
See if that changes anything. If not, we'll want to take a look at one of your files to test.
