There is a hack to save a SWF file and place it in a PDF (which it sounds like you tried). It works like a hack does and generally gives a sub-par experience. There is nothing you can do about that, and I don't recommend it.

I just was not sure if the InDesign animation were strictly for Flash file output.
Is it possible to add some basic animation through Acrobat?
