AME is creating individual folders for some reason....

I just transcoded about 200 clips or so to DNxHD for quicker editing in Premiere.  I first created a watch folder and Adobe Media Encoder properly automatically imported all the clips to transcode.  But, for some strange reason, all the files in the "source" folder have their own individual folder for EACH clip.  It's weird.  So, I painstakinly took each clip out of it's folder and put them all into one again.

I imagine this has to do with the way I set up my watch folder.  But, when I chatted with Adobe help they said it was normal behavior.  I'd like the source files together just in case I want to relink to the original footage when I'm finished editing.

Anybody out there with some workflow advice?
