System is Windows 7 x64 with Flash Player 11.6.602.180 installed. Updated our installation server to 11.7.700.202 and ran Adobe Flash Player Update Service. 11.7.700.202 appears to install, then is uninstalled leaving no Flash Player on the system.
mms.cfg:
AutoUpdateDisable=0
SilentAutoUpdateEnable=1
SilentAutoUpdateServerDomain=(our server)

Correction: the uninstall only removes 11.7.700.202 from C:\Windows\System32\Macromed\Flash. It remains in C:\Windows\SysWOW64\Macromed\Flash. This leaves 32-bit IE with a functional Flash Player install, but 64-bit IE without.

I am really confused by your install log file; it first seems to install 11.7.700.202, then uninstalls 11.6.602.180.
Can you try a clean install as described in http://forums.adobe.com/thread/928315

Can I try a clean install? Not really. I'm trying to use Adobe's autoupdate feature for ~400 computers. It looks like this is consistantly failing on Win7 x64 machines. SysWow64 updates correctly, but System32 gets clobbered.

I just now tried a clean install per the linked thread. Reinstalled 11.6.602.180. Added mms.cfg and re-ran Adobe Flash Player Update Service.
Same result. Flash Player in SysWow64 is updated correctly, System32 is removed. It certainly appears to be installing and uninstalling in the wrong order for the 64-bit version.

I tried this on a Windows 7 x64 machine and it seems to work fine for me.
First installed 11.6.602.180 and confirmed that they were running in both 32 and 64 bit IE. Then I went into the C:\Windows\SysWOW64\Macromed\Flash and ran FlashPlayerUpdateService.exe as administrator. Verified that flash player runs in both 32 and 64bit IE.

Thank you for your reply. Are you updating from an internal system, or directly from Adobe?

directly from adobe.

Thanks again for your quick reply. I'm trying to get autoupdate functioning properly via an internal server (this is what the SilentAutoUpdateServerDomain= property in mms.cfg is for). Maybe the fp_background_update.cab for this version is the issue.

I will alert someone from the Flash Player team to have a look at this topic.

P.S. to reinstall use the offline installer(s) from http://helpx.adobe.com/flash-player/kb/installation-problems-flash-player-windows.html#main-pars_hea... (after the heading Progress bar hangs...).
