Since this is the InDesign forum you could do a couple of things in InDesign:
1. Use the Preflight in InDesign to detect blank pages.
2. Print a PostScript file with the option "Print Blank Pages" unticked, distill that to PDF and do your count on that.
Or you go to the Acrobat forum and ask there:

Scripting Acrobat Pro could be an option:

Speaking about preflight. Acrobat Pro has a preflight feature for your task. And it goes beyond that: you could take action on a blank page and remove that.
There is a single Fix Up option for that: "Remove empty pages"
Just select the option and hit "Fix".
