You may:
1) Create a copy of the rectangle and remove the fill on the copy and remove the stroke on the original;
2) After deselecting, with the Direct Selection Tool click each of the two unwanted segments and delete it.
You may group the two stroked paths, and the bottom rectangle.

Some features/non features are less than obvious.
I might have mentioned that if you had had Round Cap or Projecting Cap ticked in the Stroke palette you should also have ticked Butt Cap after 2).
