I've created a quiz in Captivate 6, published as a .swf file. This quiz includes four question pools.
I sent the published file to my tech guru to be placed on our website, and he said that he needed to upload the individual .swf files to the website as well in order for the quiz to function properly. I'm wondering - is there a setting we can adjust to avoid having to upload these auxiliary question pool .swf files along with the main quiz file?

Where would the quiz find the random questions if the pools are not there? Don't understand what you want...

Lieve, I think the original poster wants the question pool SWFs to be encapsulated inside the main SWF.

RodWard is right; I'm just hoping to integrate everything into one output .swf.

I think you will find that this is not an option. There are settings under Preferences > Project > Publish Settings to Externalize widgets, skins, animations, FMR etc. But even when none of these options are selected question pools SWFs will still be externalized.
