Frustrating, to say the least… Even trying to reinput them manually didn't work. However, I think I've discovered the source of the problem and a means to fix it that I mean to share with anyone else experiencing this horrible glitch:
Check your Input Sources for your keyboard and reset it to U.S. Mine was set to Romaji via Kotoeri (Japanese).
- Quit Photoshop
- System Preferences > Keyboard > Input Sources
- Set Input as U.S. (Other inputs might be working, but Romaji isn't)
- Open Photoshop
- If Shortcuts are back, awesome.
- If not, Quit Photoshop
- Go to ~/Library/Preferences/Photoshop CC/
- Delete:
- Keyboard Shortcuts.psp
- Keyboard Shortcuts Primary.psp
- Adobe Photoshop CC Prefs.psp (just for good measure)
- Delete:
- Open Photoshop
- (Optional) Reset your custom Shortcuts and Save a Backup of it.
- Go to ~/Library/Preferences/Photoshop CC/
- Relax… (or get back to work with your haptic memory and the universe restored)
Hope this works for you. If it doesn't, try entering in some custom keyboard shortcuts before rebuilding the defaults (not sure it made a difference, but that is what I did to test it beforehand). Oh, and don't switch your keyboard input to anything else other than U.S. while or before opening Photoshop CC.
It's quite possible that other keyboard Input Sources still work, but I have not tested. U.S. (English) worked for me. Please post here your findings as well.

THIS IS MY FIRST POST BECAUSE AFTER I SUCCEED FIXING THE PROBLEM I COME STRAIGHT HERE TO SHARE!!!
THIS IS WHAT I DID:
QUIT PHOTOSHOP -> OPEN FINDER -> TYPE TO SEARCH : Default Keyboard Shortcuts.kys -> RUN THE FILE , IT WILL OPEN PHOTOSHOP AND ASK YOU IF YOU WANT TO SAVE THE CURRENT SHORTCUTS, CLICK DON'T SAVE -> VOILA !!!
I'VE QUIT AND OPENED PHOTOSHOP SEVERAL TIMES TO MAKE SURE. AND IM USING VIETNAMESE KEYBOARD INPUT, NO PROBLEM AT ALL SWITCHING TO OTHERS.
THE SHORTCUTS ARE TRULY BACK !!!
BUT I HAVENT TRIED TO RESET THE PC.
SO DO THE SAME AND LET ME KNOW IF IT WORKS FOR YOU !!!

with Photoshop CS6 and Yosemite (both clean installs). This is NOT affecting InDesign, Illustrator or Acrobat, only Photoshop. I tried every suggestion in this thread without luck. Guess I'm going to resort to reinstalling as it's impossible to work with shortcuts.
