I have just verified and according to my knowledge the two are disconnected.
Menus and dropdowns in the application follow the PPI settings in the system's Control Panel. at 125% I can see the menu bar 25% larger. Above 125% (150% and more) the menu bar matches the system's settings, but the rest of the user interface switches between 100 and 200% as you've observed.
Can you verify that the height of the menu bar in Acrobat has the same height than other Windows applications at different font scales? If not, there's a bug we need to investigate.

The drop down menus are no longer following the PPI setting in Control Panel, since the update to 11.0.07. It looks like the menu bar may be the correct size but when you pull down the menu the text is smaller. Here is a screen shot of the menu vs the one from Notepad. The menu text in Acrobat is much smaller. The menu text was a similar size prior to the 11.0.07 update. The same problem occurs in the Tools and Comments menus.

That works. There is some extra spacing in the Tools menu, but it looks much better. We're using the full version of Acrobat so the setting in the registry was here:
HKEY_CURRENT_USER\Software\Adobe\Adobe Acrobat\11.0\AVGeneral
and I set the dDPIScaling to 1.25. Will this be corrected in the next update?
