1 - to use the option in the file menu to 'reconnect missing files' ? If you get a list of missing files and you are sure they all have been deleted from the catalog, you can use the small menu icon to get a dialog enabling you to select all those files and remove them from the catalog.
2 - Probably not related to you problem, but a good safet measure, use the option to repair catalog (and repair anyway).

The reason I thought you had disconnected files is that the 'My Folders' list is created only from the contents of your catalog, not from your Explorer/Finder. There is no reason to have such subfolders shown with the typical icon for empty folders. That means that those subfolders are still present in the catalog, but that the Organizer has not found real image files in such folders while checking in the real folder structure of your OS.
