Odd operation of mouse and the like has often been mouse drivers.
But that often is an issue with any panel, not just popups.
What about the window for "edit quality presets"?

The dynamic link process has many "opportunities" for issues. What other popups are problems?
I wonder if it is a dynamic link problem, but based on your description it should not be.
I also wonder if it is a windows popup issue.
Have you restarted your pc?

I cant even change settings in the New Project window. Ive reinstalled my mouse/touchpad driver, Ive uninstalled and reinstalled Encore, Ive restarted several times, Ive Installed a regular mouse driver. . . .I dont know what to do. As a side note. . . if the window pops up with a pre-highlighted option I can use the arrows to tab through the options in that window. . . . I am at a total loss!!

No idea in terms of Encore as such. No problems in other programs?
Try another mouse? In another USB port if USB?
I can confirm that in the new project window, for example, you cannot tab or arrow between fields. If your mouse can't select, you're stuck. Same for dynamic link.
Did you use the cleaner tool when uninstalling?
I am not sure if reinstalling Encore necessarily recreates the preferences file. I would try this in any event. "Hold down the Ctrl and Shift keys while choosing Start > Programs > Adobe Encore <version number>. Release the keys after several seconds. The application will not start at this point, but the preferences file will be deleted." The more complete instructions are here at #12:

None of that will matter, of course, if it is a mouse/mouse driver issue.
