Concerning the Color Picker,
It seems that the issue is caused by a corrupt folder called en_US or similar (depending on language) within the Adobe Illustrator 18 Settings folder, see post #7 by Jules in this thread,

so the solution should be to move or rename that folder (or the whole Adobe Illustrator 18 Settings folder).
You can find the folder in Move the folder (follow the link with that name) with Illy closed.
As a temporary roundabout way, you can select the lower rectangle to the right of the rainbow and DoubleClick to apply that to change the top rectangle and the values: the lower colour is the right one.
This may also solve the Bounding Box issue, because moving the folder is more thorough (and it is reversible) than just deleting the preferences file.

If you moved the whole folder and the Bounding Box issue persists, it may be the Live Rectangle bug which is limited to the MAC versions starting with 10.7 and 10.8, but not 10.9 (Mavericks) or 10.10 (Yosemite). Hopefully, the bug will be fixed soon.
So a switch to Mavericks or Yosemite with a reinstallation might be the way to solve it here and now.
To get round it in each case, it is possible to Expand the Live Rectangles to get normal old fashioned rectangles, or to Pathfinder>Unite, or to use the Scale Tool or the Free Transform Tool.
A more permanent way round that is to create normal old fashioned rectangles, after running the free script created by Pawel, see this thread with download link:

Did you reinstall after updating to Yosemite?
If not, things may have become rather messy, and it may be best to reinstall using the full three step way:
Uninstall, run the Cleaner Tool, and reinstall.

mpenaherrera Nov 4, 2014 11:50 AM (in response to Jacob Bugge)I reinstalled illustrator only, did not run cleaner, will do all that when I return home today, and let you know how it goes. I'm suspecting it has to do with the os upgrade + suitcase fusion upgrade + java upgrade + intous for some reason

I hope you will report your findings.
Have you noticed how swiftly, or should I say instantly, we came through your OP (original post) and the first posts up to #5?
When looking at the thread in the forum list I just noticed that it had a different colour, grey instead of blue, signifying a discussion rather than a question. Was it that (colour) from the beginning?

mpenaherrera Nov 5, 2014 12:33 PM (in response to Jacob Bugge)Resize and rotate magically back again, and I have done nothing. What is different is: my intous is not hooked up (via usb hub) and my macbook is not hooked up to an external monitor. This makes me think it is a compatibility issue with the intous or HDMI+intous. Will try to hook up intous and monitor separately and see what exactly causes the issue. Though before when I had tried unplugging the intous directly I neglected to unplug it's wireless receiver on the KVM switch.
