What happens if you start up Photoshop first, then Illy?
tried that, no different, just get the same error notification.
There are already a couple of threads on this exact subject. If those don't contain a solution (I don't remember one) then that might just be it.
Before running legacy software on a brand new system it's always a good idea to do some research if there are already known problems.
Sorry, I forgot a crucial part, so here it is in full, along with another possible roundabout way:
What happens if you start up Photoshop first, then Illy, and then just click OK when the error comes up?

Find a file .pdf on your computer, preferably one created on adobe illustator. Click on it whilst holding down the 'control key'. The options menu should come up saying 'Open with'. Scroll to there and open with Adobe Illustrator.
You may still have the missing plugin warning. Click 'okay', and it will ignore it (before it just froze, right?) Then Illustrator will open as normal.
@Jacob see my original comment: I can't click the OK button as it freezes and then my only option is to force quit the application.
@Monika I have indeed read many of the other threads but none really seem to come with a solution that helps me.

Did you try the other roundabout way?
And, now I remember to think of it, did you reinstall CS4 after updating to Yosemite? That is the right order/way.
If everything fails, I am afraid you will have to roll back from Yosemite.
I have found the solution in another forum that finally seems to have worked!
The last comment I haven't yet experienced as I quit photoshop and was still able to open illustrator without problems and without the help of photoshop afterwards.
But happy for now that this works.
OK, had the same issue, found a work around, not a fix.
1 Force quit Illustrator.
2 Start Photoshop CS4
3 Start Illustrator CS4
4 when you get the alert popup, with Photoshop now open, it allows me to click on "don't show again", and click "OK"
5 quit Photoshop
Now Illustrator should continue to work so long as it is open.
Illustrator will continue to freeze on start unless you 1st open Photoshop.
I can concur with clueless1989 - As long as your PS4 is already running, CS4 loads without issue.

I have been battling this for a couple weeks. I wish I had read this post earlier! This workaround needs to be on Adobe's front page, but I'm sure they have their minds on CC. Anyway, thank you so much for finding and posting this! (bows in appreciation).
Illustrator will continue to work with this fix, but I still can't place PS files. Has anyone able to place a PS file in Illustrator CS4 with Yosemite?
And just to clarify the font preview issue, go to System Preferences>Accessibility, for the OS. Not Illustrator preferences.
