I'm not an InCopy user, but are you able to do anything like check the story in or out? Does it help to pass it through IDML? See Remove minor corruption by exporting

Here's the thing.
I was working in the file in Indesign CS when that app began to freeze and crash so much that I decided to upgrade to CS 2014.
It appears the working file warning is coming from the CS not from CS 2014.
So, I opened CS and the warning file automatically opened.
Which says to me somewhere the system is saying this file is in use.
So, I closed the file but I still couldn't check in the Incopy.
I am not sure I can figure this out.
So.
I will rename the incopy file and relink in all indesign file, because time is of the essence.
Hopefully that will work.
