Mind you, I'm still confused as to why InDesign won't register when exported only from AE.
RGBA is a web/video concept and TIFF originated as a highend print format, and can include multiple channels and spot channels—more than just A.
You can not save a PNG with extra channels, so that's why I'm guessing that RGBA will export to PNG with the transparency included–PNG being a web format.
