No that is not possible. When you publish to PDF it embeds the Flash version of the presentation in the PDF.

HTML versions of the presentations are only available as stand alone output from Presenter.

No, you can publish your presenations as HTML.

However, if you publish them as a PDF, then they will be Flash based.

It appears you are having the issue with Presenter 11 and PPT 16. Please reach out to the Adobe staff member on this thread and he will help with a resolution, Problem with HTML5 output Presenter 11 and PPT 16

This may also be causing the issue with you publishing to PDF, it may be worth asking about it at the same time.
