Make them non printing layers. Right-click on the layer in the Layers panel and select Layer Options for [Layer]. Turn Printing off.

When it's time to print a proof of the layer(s) you want to be visible but not print, double-click on each layer. Choose Show Layer but uncheck Print Layer.

When you export the PDF, in the Export PDF dialog on the General panel, choose Export Layers: Visible & Printable.
