Using Blend if sliders in Layers

When I use bend if sliders on an image using two layers I get it to look the way I want, but when I flatten it it seems to loose the transparency I set. Why and how can I avoid this?

First, can you check that you see this change, before and after flattening, at 100% zoom. Any zoom less than this uses a preview.

Second can you post a screenshot showing the before and after flattening, and the layers panel - showing also the blend if settings from layer styles dialogue.
