Face-aware liquify doesnt seem to write changes to the actual mesh. After making changes with tool then selecting "Save mesh" there is no effect to subsequent layers when reloading this mesh. Has anyone else experienced this or got a workaround for applying the face liquify tools to layers such as alpha channels?

I don't know of a way - but can see the value

Unless someone else comes along with a method , you may wish to put in a feature request here, something like copy face transformations onto mesh :

Face aware saves the face settings on saving the mesh rather than an altered mesh. If you open another face and load it will apply those same settings to an alternative face but it does not alter other "none face" pixels in the same grid location in the way saving after using , for example, the bloat tool does.

So if I, for instance, have a model with a layer mask and use the face aware tool to liquify her, there is no way to reapply that liquification to the mask?
