I have an indesign template I'm filling with text and graphics using data merge. 90% of the photos are 110pt x 60pt, so that is the way the graphic frame is set up. But a few of them are 90pt x 60pt. What fitting option option should I use in the object to get these centered in the frame without being stretch to 110pt x 60pt?

It depends on an image to image decision, as not every image would have the same area in proportion to the whole image to focus on. Set up as it would cause the less after work for you, what you have to do anyway.

Yes you can use Fill Frame options but be careful with point of origin (registration point) - set it to centre. Automat would be great choice if you want adjust size of your frame
